They control much of California and parts of Nevada too - in terms of area, that puts them about level with a country like Sweden. The thing is, though, North America is absolutely enormous. The NCR is no more likely to control parts of Boston than Sweden is to control parts of Turkey.

So Vault-Tec nuking the NCR out of existence makes perfect sense. The NCR were a threat to the Enclave, therefor the remnants of Vault-Tec nuked them on behalf of the Enclave.
